I just found this sequencer as something fun to do at work, kind of just messing around with it. I selected a note I wanted to fade out and set to Fade Out Selection from the More Tools window, and Fade In appears to just mute the note, Fade out appears to do nothing. I'm going to try using these markers and see how that works for me for now. Also when I used Alt+Scroll to change volume of an individual note, and then decided I wanted to just do the whole instrument, it seems that note gets untethered from the instrument settings with no way to change it back. Every time I place a note then with that instrument the notes had the volume bar on it.

Strange. I have experienced the same thing.

Y'all fade in/out needs multiple notes to work. Fade in fades the selected notes from quiet to full volume while making the first selected note muted fsr, and fade out goes from full volume to quiet (while not changing the first selected note)

Changing note volume is different than changing instrument volume. You need to change the instrument volume in the settings for it to affect the whole instrument at all times. To reverse individual note volumes, select the desired notes and press Alt+0 (specifically 0 on the number bar, numpad 0 doesn't do anything). OR you can go into the sequencer settings (little gear above the piano), set "Remember last note volume" to off, and it will only remember the "normal" note volume (which is what you get when you press Alt+0)... Phew
